I will want to leave a car at Whitney Portal and get a ride to the Cottonwood Lakes trail head at Horseshoe Meadows this summer. The listed transportation options appear to be for fixed routes along the eastern Sierras and not going to these locations. Are there any good alternatives rather than hitchhiking or bringing 2 cars?

Sarah you should give the shuttle services a call and ask them if they'll do what you need. Even if they don't advertise something they may be willing to do it.

Sarah, I looked at East Side Sierra Shuttle's web site and they advertise the route you need. They also say they'll go anywhere so I think they'd be worth a call.
